This final change took care of the most stubborn machine I had. Another issue I had on this same stubborn machine was that in the nm-connection-editor, under the bridges, under routes, there was an invalid ipv4 entry. Either Network Manager or ifupdown/networking populated it at some point because I did not make it. Regardless, I deleted those bogus entries and restarted both services and then the phantom routes did not return. In short, make sure there are no entries other than ones you've created in that location!
